يشرح هذا المعجم مواد الطبيعة الواردة في القرآن الكريم شرحاً وافياً يشفي غليل القارئ المتعطش إلى المعرفة. وقد بلغ عدد مواد هذا المعجم اثنتين وثمانين ومئة مادة، نوقش معظمها، وأحيل بعضها على المواد المناقشة، وقد استخلصت هذه المواد من آيات القرآن الكريم، حيث وردت فيها، تصريحاً أو تلميحاً، ومن تفسيرات المفسرين.
وقد تمّ ترتيب مواده بحسب الترتيب الألفبائي، دون التقيد بجذور ألفاظ تلك المواد، مع ذكر الآية والآيات التي وردت فيها تلك المادة بحسب تسلسلها في القرآن وكذلك عند ورود المادة في القرآن الكريم بلفظ غير صريح العنى، وكان لها في التفسير معنى واحد صريح، فإنها تحال إلى ذلك المعنى المفسر.
وبعد إثبات الآيات المتعلقة بمادة معينة، يأتي المؤلف بخلاصة تفاسير تلك الآيات كما جاءت في تفاسير المفسرين الأربعة. وبعد أقوالهم تأتي مناقشة المادة في ضوء العلم الحديث، حيث يذكر المؤلف خلاصة وافية لما هو معروف اليوم عن تلك المادة، مردفاً كل قول منها بمصادره التي تمّ الرجوع إليها، مبيناً رأيه في كثير مما جاء في تلك المصادر. وإذا كانت المادة المناقشة نباتاً أو حيواناً أتى المؤلف باسميه العربي والإنكليزي مشفوعين باسمه العلمي باللاتينية، محدداً موقعه التصنيفي. ذاكراً رتبته وفصيلته، وصفات كل منهما، مع وصف مظهر الخارجي وصفاته المميزة له وطباعه (إن كان حيواناً)، ذاكراً من ثم استخدامه غذاءً أو دواءً أو كساءً... مبيناً إن كان قد ورد ذكره في التوراة والإنجيل بلفظة أو بلفظ قريب منه، ذاكراً أخيراً توزيعه الجغرافي في العالم بعامة، وفي المنطقة العربية بخاصة.
وزيادة في الاستفادة في المعجم، فقد ألحق المؤلف به عدداً من الملاحق أولها في تراجم موجزة للمفسرين الأربعة الذين رجع إلى تفاسيرهم في كتابة هذا المعجم، وثانيها في تعريف بعض المصطلحات العلمية التي وردت فيه، وثالثها بالألفاظ المعرفة التي تناثرت فيه، وبيان أصولها. أما الفهارس فاثنان، أولهما فهرست صغير بأبيات الشعر التي وردت في سياق التفاسير، وثانيهما مسرد مفهرس بأسماء النبات والحيوان والمعادن الإنكليزية والعلمية وما يقابلها بالعربية.
