تقع أحداث رواية "الجنة المنبوذة" في أواخر القرن الخامس عشر الميلادي حيث يكتشف هاشم الطنجي "بطل الرواية" مخطوطات قديمة في مكتبة دار الحكمة بالقيروان تتحدث عن جنة فردوسية على وجه الأرض اختفت وستظهر مرة أخرى على أيدي الفلاسفة. هذه الجنة ذكرت في محاورات أفلاطون باسم "أطلانتس". ثم يقوم هاشم بربط معلومات تلك الوثيقة مع وثيقة أخرى وجدت في غرفة البابا سلفستر الثاني "غيربرت أوريلاك" الذي درس في القيروان قبل أن يعتلي الكرسي الرسولي في روما. يشير على هاشم أحد أساتذته بأن يبحث عن تلك الجنة من خلال الوثائق التي كتبها البابا سلفستر الثاني والتي توجد في مكتبة "قصر لاتران" آنذاك، حيث تُعرف "لاتران" الآن باسم "الفاتيكان". ثم يتوجه هاشم إلى هناك ليمر برحلة العذابات ودروب الآلام التي لم يكن يتوقعها، فيتعرف على صديقه اليهودي موسى مصادفة والذي كان ينوي الذهاب إلى تلك المكتبة أيضاً فيسانده لدخول مكتبة قصر لاتران بهدف الحصول على كتاب الكابالا والرموز السرية فيتم اختطاف الشابين من قبل القراصنة البرتغاليين، ثم يباعان كعبيد في سوق الرقيق بإسبانيا. وبعد أن يتخلصا من العبودية بذكاء هاشم، يتوجهان إلى روما حيث يدخلان إلى مكتبة قصر لاتران، فلا يجد هاشم مبتغاه فيساعده صديقه موسى الذي يتعامل بالسحر وتحضير الأرواح بأن يقوم بتحضير روح البابا سلفستر الثاني لكي يسألاه عن سر جزيرة أطلانتس. حيث تظهر لهما أرواح البابوات الذين اشتهروا بالفساد في روما واحداً تلو الآخر. تتوالى الأحداث في الرواية حتى يكتشف أمرهما من قبل أتباع المسيح ثم يسجن موسى ويُعرض هاشم للسخرة في قصر لاتران، فيرى ويلمس التناقضات في قصر السلطة البابوية. وبعد أن تهاجم القوات الفرنسية، إيطاليا على أثر الحروب الدينية في أوروبا، يهرب هاشم مرة أخرى إلى إسبانيا مع جحافل الهاربين إلى هناك، فيلقى القبض عليه في إسبانيا ويسجن هناك، ثم يرى رؤية "عجيبة". عرف من خلالها سر الجنة الفردوسية أطلانتس التي كانت بالفعل "الجنة المنبوذة"!! ولكن بعد فوات الأوان.
