يطرح الكاتب مصطفى ملكيان في كتابه "الشرق والهجران" إشكالية علاقة بالدين بالعلم والفلسفة؟ ويرى الكاتب أن العلوم التجريبية، سواء الطبيعة منها أو الإنسانية إنما تنمو وتتكامل في مجتمع معين إذا كان أفراد ذلك المجتمع يملكون إرادة جماعية لتغيير العالم الخارجي. فالمسلمون يفاخرون بالفلاسفة من أمثال الفارابي وابن سينا علماً أن الدين لايتوافق مع الفلسفة، وقد نهى الدين، عن التعمق في الحكمة والفلسفة؛ وهذه الرؤية السلبية للفلسفة لا تنحصر بديننا الإسلامي، بل وردت أيضاً في الكتاب المقدس، وهذا الأمر يؤكد ضرورة الفصل النسبي ما بين العلم والدين، النظرة الدينية والنظرة الدنيوية للوجود والطبيعة وما بعد الطبيعة. وفي البحث في تاريخ الثقافة الإسلامية، نرى أن المسلمين في أواخر القرن الثاني وبدايات القرن الثالث إلى القرن الخامس الهجري تحركوا في العلوم التجريبية الإنسانية والعلوم التجريبية الطبيعية وخاصة بالقليل من الفيزياء والكيمياء، والرياضيات، الطب، وفروع علمية أخرى واحرزوا تقدماً كبيراً في هذه الفروع، ولكن نرى أن هذه الحركة الحضارة والعلمية بل تعرضت بل تعرضت للأفول والإنحطاط بعد ذلك.
