الجزء الثاني من الهندسة الصحية, خاص بالصرف الصحي, وهذا الموضوع علاوة على تأثيره المباشر على البيئة فهو موضوع إنساني بالدرجة الأولى لارتباط عملية التخلص من مياه الصرف الصحي بتلوث المياه والتربة. فالجزء الأول من الهندسة الصحية والخاص بالإمداد بمياه الشرب, والجزء الثاني الذي يتناول الصرف الصحي يجب أن يكون بينهما حاجز قوي, بحيث لا تصل ملوثات المخلفات إلى مصادر المياه سواء كانت تستخدم في أغراض منزلية حيوية أو في أغراض ترفيهية مثل شواطئ الاستحمام.
ويجب أن تكون عملية المعالجة والتخلص من مياه الصرف الصحي أو الاستفادة من هذه المياه, عملية واحدة متكاملة تراعى فيها جميع الظروف البيئية والقومية والإنسانية. لقد شمل هذا الجزء علاوة على احتياج الطالب موضوعات متعددة عن علاقة مياه الصرف الصحي بالتنمية البيئية سواء بالتخلص أو بإعادة الاستعمال, خاصة أننا مقبلون على أزمة في الغذاء وأزمة قي الماء.
